most of the hotels will allow late check out for an additional fee. As occupancy is low it shouldn't pose a problem but arrange it the day before.
All will store your luggage until you want to pick it up. Some have an arrangement where you can use the bathroom in the gym to have a late shower.(Kuta Paradiso)
And again most restaurants are open till late. The airport is quite modern and a couple of hours spent there is like spending time in any airport.
Make a connection with a local driver near your hotel and book him to pick you up and your luggage from your hotel.Offer something like a 100,000 rupiah and reliabilty is assured. Most cabs are too small to carry 2 adults and their luggage anyway
