Stay overnight. Prambanan & Borobudur are spectacular. We saw the Ramayana performed at night time at Prambanan. There's the sultan's palace and some amazing shadow puppet shows in Yogya.
Also a trip to Mt Bromo for an overnighter is well worth the time - only takes a day to get there by bus from yogya.
Be aware that Yogya is a huge dusty dirty city with massive petrol fume pollution. Something i wasn't expecting. ;)
