I depends on the standard of accommodation you require. I doubt whether you will do any better in the Bintang (Star) class hotels, probably better with an agent. The Melati class however are good clean budget class hotels and you will get a better walk in price.
For years now I simply book an airfare and then negotiate via e-mail with various places for the best deal. In May/June I have booked at Suriwathi for 4 weeks in a newly renovated deluxe bungalow style room for RP150,000 per night for one person (Rp 250,000 for two). I suggest going to Mic's site and have a browse.
