Sorry, I don't know of a tour company - when I went last year, I just booked my flights to Yogya at the airport in Bali. There are a few tour companies that do it around Kuta though - just have a wander round when you get there, and I'm sure you'll be able to arrange something.

My one peice of advice is to go to Yogya overnight at least - although the tour companies do arrange it for people in a real rush, it is too far to go really just in one day. Also, Borobodur and Prambanan are stunning, but seeing a bit of Yogya itself it every bit as worthwhile. It would be a shame to go all the way and not see any of the town itself. There are plenty of cheap hotels to stay in overnight, and these all organise trips to the temples for the next day if you require.
