I fly Garuda so my board isn't included in my weight allowance. You'd have to check with the airline you're flying with.
If you have FCS fins, take them out and store them in your board cover (look after the allen key). Wrap the board in some old towels or clothes (nose and tail most important) or bubble plastic and tape them up with gaffer tape (take it with you for the trip back).
I've known people to take photos (date was visible on the photo) of their boards (especially the rails) before they travel so that if there is any damage they have evidence of the board condition before they travelled.
Take an extra leg rope with you (they're not cheap in Bali) plus booties if you're planning on surfing coral reefs like Uluwatu.
Travel insurance covering surfboards isn't a bad idea either.
