If you want superior rooms (some are interconnecting) near the pools, ask for odd numbered rooms in the 300 block. If you want superior rooms away from the pools, ask for odd numbered rooms in the 400 or 500 blocks as they will face a beautiful garden area. If you want standard rooms near the pools, ask for 200 rooms.
If you want some real luxury, ask about the palace suites (there are 4: 2 upstairs with ocean views and two downstairs and all 4 are near a pool).
Chances are you'll be shown rooms not as good as these when you get there (this is pretty much standard practice amongst hotels) but if you ask for a change of rooms they are pretty accommodating (pardon the pun). If you do have one of the recommended rooms confirmed by email, ask them to block the rooms and request a confirmation number. Print the email reply and take it with you.
I've stayed at the Jayakarta 7 times and would recommend it. Happy holiday.
