From what I've read, Manado seems to be the place to go... and all the islands off the north coast. The problem is that people have apparently been getting kidnapped from these areas and taken across into the Phillipines by extremists. I guess it all depends on how far north of Manado you decide to go because the the nearest large Phillipines island is a long way north.
As for travel, getting to Manado is no problem. There are regular flights there!
