4 years ago with our 3 children (aged 15 months, 6 and 10) and stayed in a one bedroom apartment. The hotel was lovely with great service and beautiful pools only negative is the family units are so far away from the pool area - a pain when you have to run back to the room for anything. The rooms were quite small - we were in the queen bed and the 2 older kids slept on the so called sofa bed which was really just a thin piece of foam on the floor. They also set up a cot for our baby. I know the problem you are having - most hotels only take 2 children per room that is why we chose the Jayakarta also. We returned the following year without the kids and we stayed at the Dewi Sri in Kuta - a budget hotel but better location, cheap yummy food, great staff and Im sure they have family rooms - also located a little further from the pool area but nowhere as far as the Jayakarta. Also the Jayakarta claims to have a kids club/childcare - it is a small room with a few toys and no windows - not very inviting. Sorry to be so negative!
