We were in Ubud at the time, and went searching around for a ticket to the gili's. We found one for 77.000 Rp. We first went by a little minivan (bemo) to Padangbai, and from there boats take you across the ocean. On the other side buses are ready to take you up north, and take a small boat to whatever gili you're planning to go to. We booked a ticket in advantage for all these steps, but you can easily just go to Padangbai, and take a boat. The boats and buses run frequently.
This was in August 2002, so I dont know if anything changed
