I would suggest it would be worthwhile going for two days and a night. This will mean you can enjoy Jogja - try the Gadja Wong restaurant for a meal ( one of my favorite eating paces in Indo) - there is good shopping etc.-plwnty to see and do
I would fly to Jogja and then book a tour to Boro when you get there, most hotels will offer a range of options. It is worthwhile leaving early and getting to the temple before the tour busees arrive
