The "city" of Narita is a 10 minute shuttle ride from the airport. The Hotel Nikko has a free shuttle. I can't say there's much to it but there are a couple of little places to eat and although I don't remember the name, my son and I wandered into a little place where we got a delicious meal of vegetables, soup etc. for a pretty reasonable price (for Tokyo anyway). The city of Tokyo is 1 hr. 15 min. away by train so in the short amount of time you have there I wouldn't worry about trying to make it into the city. My best advice is just use the time to rest and save your energy and $$ for beautiful Bali!!
The flight stops in Jakarta and you have to get off the plane while they clean it. The stop is for only about 1 hour and the flight to Bali is about 1.5 hours from Jakarta.
