Years ago I took a ferry (ship) from Surabaya to Jakarta (Tanjung Priok). I couldn't find any sea going vessel departing from Bali to Jakarta at that time. From Surabaya to Bali is a bus trip. I think I left about 4.00pm and arrived Surabaya in the morning. The Ship travels in the evening through the night. Only go second or first class, third class is like a concentration camp except there were no beds. The fare wasn't too bad compared to a plane ride.

The route overland could take a number of options depending on how long you want to travel. Bus or Train to Bandung then Jogja central, or bus or train via Ciribon to Jogja or from Ciribon to Semarang on the north coast.I suggest you go via Bandung Jogya Solo Mt Bromo Propolingo Malang (Suraybaya if you have to but avoid it if you can)
Madura if you have time then on to Bali.I have gone Bus and Train, the night bus is killer but if you can sleep on bus go that way. I take trains as much as I can nowdays. The fares are about the same but there are more buses. If you go in January 99 beware 17, 18 is lebaran, public transport is three times the cost then and very very very very crowded. Did I mention it is crowded at that time?
