For the first night I would choose the Bali Hyatt in Sanur. It is quite and has a beautiful garden. And its not far from the harbour where the cruise ships leave. The Grand Hyatt is much more "Grand" but located in Nusa Dua which means quite far away and in the middle of a tourist ghetto which has not much to do with Bali at all.
For the four nights after your return I recommend the Four Seasons with its beautiful rooms, private gardens and plunge pools -- if you can afford it and can get a room!!! The Oberoi would be also my second choice for a honeymoon. Its quite and set on a beautiful beach. Some of the villas have private pools, too.
Re diving: there are several diving operators in Bali, some even emplpoy professional Western teachers, and you can get a PADI certificate in three or four days.
Enjoy your honeymoon (not too much diving !).
