I've stayed in both, and I like them both but it does depend on where you stay. Seminyak tends to spread out as you get north, while Legian is a little more densely packed with restaurants and shops a little closer - mind you south Seminyak and north Legian are the same place! I last stayed at Villa Blubambu - loved it.
For a beautiful setting though, I'd recommend Ubud - the Kuta/Legian/Seminayak area is very flat and frankly not beautiful in some places while Ubud has lots more trees and greenery and hills and gorges.
So there's my 2c worth!
