You can get a transit visa, but it is A$25 - not worth the effort!
Your husband will need to fill in the form for the fiskal on departure to Malaysia and also on departure to Australia, as far as I'm aware. He will be able to do this as long as he has not stayed 6 months in the last 12 in Indonesia. To confirm this, contact the relevant department - if you can, contact the people actually in the office at the airport.
